I can successfully reduce the poly count in Polygon Cruncher, but when I click 'apply' I return to 3ds Max and the reduction has not been applied.
I have tried 2011 and 2012.
I am using 64 bit and windows vista.

You are true. Another user just report me the problem.
It seems that Polygon Cruncher 9.11 has a problem with hierarchy.
If you have some parenting in the scene, only the top level mesh are optimized.
Any child are left unoptimized.
This is something like a bug, and it will be corrected ASAP.
You can perform the following workaround if you want:
1) Open the scene to optime
2) Save it to a new file with the geometry unparented so there is no hierarchy.
3) The geometry in this file is then reduced using poly cruncher.
4) I then open up the original file with the hierarchy and choose import->replace.
